Just whatever travel agent of the day happens to be giving the best price.
Rarely do I see direct being cheapest when I've used flight comparison sites. Only the budget airlines are cheapest direct.

Expensive! I paid £680 for 5 nights in NY in February which included transfers from airport with hotel 5 mins from Central Park and 10 mins from Times Square.

What agents do you mean? I always thought it would be cheaper directly?

I paid £385 for Orlando return Virgin flights departing 7th November when I booked in Jan. Very misleading from Virgin!

Crazy cheap for virgin. Did you use miles with that?

Not really, flights change price a ridiculous amount.
In any event though, these prices are nothing special. As others said, go through an agency. Picked a few NY dates at random and found them all £50 less through reputable agents. And £350 is about right for the time of year.

Usually find It cheaper to book flights through online agents rather than directly with airlines (unless budget carrier)

Looked at the LA flights, from in their sales really is stretching it. Cheapest I could get in their date ranges was nearly double their from price.
