Also a good deal imho if you don't have them already. Its nice to have them all together but the 3d update is pretty minimal. Still, great games.

Start with the trilogy first if you don't mind a bit of dated graphics and sounds, the story in the trilogy is a bit gruesome at times but also very... "Anime Weird" if that makes sense.
The other deal is the 5th title in the series but dials back the Anime Weirdness back somewhat (except for the optional DLC case that has no bearing on the story, you literally have to defend an orca whale against murder charges), much better graphics and soundtrack but you'd be missing a bit of the backstory of the characters in the game. (As the fourth title in the series changed things drastically)

Running out of storage is no problem on the 3DS as they just use standard SD cards (micro SD on new 3DS) which are dirt cheap, you can get 16GB for a few pounds, which is a LOT for the 3DS or 32GB for a bit more, which you will probably never fill. Easy to install, just the same as adding storage to a smartphone or tablet. Wish the Vita was so easy....

If you dont then SD cards are pretty cheap for large storage now, at least they dont charge over the top for specialised Memory Cards like Sony!!
